OpenCSV does not read the entire file

I have a Java application that I use openCSV to read a file (very large). Then I put the 4th (after all, a column or two added, if that matters) column in the HashSet and outputting it to a new file. This all works fine, but I found that it reads only part of the file (131,544 lines out of 272,948). Is this a limitation of openCSV or Java in general or is there a way around this?

I apologize if my code is dirty, this is my first real Java “Completed” application. Any help is greatly appreciated.

I even tried to delete these lines from the txt file to make sure that it does not hang over some character or something, but it seems to stop at that line anyway
